    C3G provides ChIP-Seq (Chromatin Immunoprecipitation Sequencing) and ATAC-Seq (Assay for Transposase-Accessible Chromatin with high-throughput sequencing) analysis to uncover genome-wide DNA-protein interactions, histone modifications, and chromatin accessibility. These techniques provide valuable insights into the regulatory landscape of the genome, revealing epigenetic modifications and transcriptional control mechanisms.

    For both ChIP-Seq and ATAC-Seq, C3G delivers:

    • A list of significant peaks, which are annotated with genomic locations, including the distance to the nearest gene and genic annotation to determine regulatory relevance.
    • Motif enrichment analysis to identify potential transcription factor binding sites and regulatory elements.
    • Epigenetic visualization tracks, generated using UCSC Genome Browser or WashU Epigenome Browser, allowing for interactive exploration of chromatin features.
    • Metagene plots and enrichment density heatmaps, produced using ngs.plot or HOMER, providing insights into signal distribution across gene bodies and regulatory regions.
    • Differential binding and chromatin accessibility analysis, achieved by merging peaks across sample groups to create a reference peak set for comparative analysis.

    To provide a multi-omic perspective, ChIP-Seq and ATAC-Seq datasets can be integrated with RNA-Seq to correlate epigenetic changes with transcriptional activity, enabling researchers to construct a comprehensive model of gene regulation.
